to investigate the immune-microbe-epithelial molecular dialogue at the intestinal barrier and its modulation by mRNA splicing. The proposed project is supported by a grant from the Swiss National Science Foundation (SNSF) until late 2029.
Epithelial tissues form the body's primary barrier to the external environment, maintaining a delicate balance between tolerance to commensal microbes and defense against pathogens. Disruption of this balance can drive chronic inflammation and contribute to cancer development.
Our previous work has shown that perturbation of epithelial alternative mRNA splicing promotes intestinal disease (Mager et al., eLife 2017; Thoo et al., Cell Death & Disease Building on these findings, our recent unpublished data indicate that aberrant splicing also reshapes the intestinal microenvironment - altering the composition of the microbiota and resident immune cell populations. These changes appear to be linked to shifts in metabolic pathways and specific signaling mechanisms.
About The Project
In this project, we aim to unravel how mRNA splicing regulates intestinal homeostasis and barrier integrity. Using gnotobiotic mouse models and patient-derived samples, we will identify metabolites affected by splicing dysregulation and determine how they influence intestinal function under both physiological and pathological conditions.
We will further explore the role of epithelial splice variants in controlling cell physiology and tumorigenic potential. To validate the clinical relevance of our findings, we will perform translational studies using human specimens.
This project offers a unique opportunity to master and integrate a wide range of experimental approaches. Methodologies will include immunological and molecular biology techniques, RNA sequencing, cell culture, histology, and bioinformatic analyses with guidance from an in-house expert. These methods will be applied to gnotobiotic and conventional mouse models as well as patient-derived colorectal cancer specimens.
This project involves extensive collaborations and cross-disciplinary scientific exchanges within the University of Bern and other scientific collaborators. The candidate will have access to state-of-the-art scientific equipment in immunology and core facilities for flow cytometry and next-generation sequencing, a germ-free and gnotobiotic mouse facility, and will receive support from our in-house Translational Research Unit (TRU) for histology and obtaining patient-derived samples.
Together, these resources and collaborations provide an exceptional framework for conducting high-impact research at the interface of RNA biology, immunology, and translational medicine.
What are we looking for?
We are seeking a highly motivated postdoctoral researcher with a PhD or MD/PhD in immunology, microbiology, or a related field. The ideal candidate will have hands-on experience with mouse models, molecular biology, cell culture techniques, RNA sequencing (single-cell and bulk), and multi-color flow cytometry, as well as a working knowledge of bioinformatic tools. Additional expertise in microbiota analysis or microbiology would be a strong asset.
The candidate should be proactive, communicative, and capable of working both independently and as part of a multidisciplinary team. Excellent command of English, strong organizational skills, and the ability to sustain collaborations across departments are essential.
